Rhabdomyosarcoma
Visualizations

The data shown here consist of two large single-cell/nuclear transcriptomic datasets:

  1. Single-nuclear RNA-sequencing data from 18 pediatric rhabdomyosarcoma tumors (12 embryonal subtype, 6 alveolar subtype). Frozen, archival tumors were processed as described in Slyper et al, and then inference of copy number variation was used to identify malignant nuclei. A total of 111, 474 malignant nuclei are profiled in this dataset. In addition, you can toggle to view the non-malignant nuclei (11,357 nuclei) that were also profiled.
  2. Single-cell RNA-sequencing of 18 orthotopic patient-derived xenografts generated from patient samples (profiled in #1). Cells that were assigned to the human genome were integrated to construct a dataset consisting of 101,639 cells.

We have annotated samples based on histologic type, developmental state, and predicted cell cycle phase. In addition, patient samples are annotated to describe when samples were obtained in relation to therapy and whether tissue was obtained from a primary tumor site or metastasis. By using the gene expression tool, you can visualize expression of genes within any dataset, and generate violin/box plots to compare expression between samples.

The xenografts profiled in this dataset are included within the St. Jude Childhood Solid Tumor Network (CSTN). Many of the xenograft samples have undergone additional characterization including histology, electron microscopy, genome sequencing, clonal analysis and more. You can visit CSTN here to access additional sample data or to request cells.
